Does my subscription also include fees related to merchant accounts and check fees?

Your Zoho Books subscription only includes the features that are specific to your plan. It does not include the fees related to merchant accounts, such as payment gateway and check payments. Additional charges incurred when transactions are made via a payment gateway will be billed by the respective third-party services.
