If I delete the Zoho Inventory organization that is integrated with a Zoho Books organization, will the transactions synced from Zoho Inventory also be deleted in Zoho Books ?

Data once synced from Zoho Books to Zoho Inventory and vice versa will not get deleted even if the Inventory organization is deleted. Hence, your synced transactions remains unafffected.
